It's unclear if Donner and Mankiewicz intended to show Clark making his way back to the Fortress.

Dialogue to the Lester version is different. The aerial sets were builts, which suggest that a lot of the aerial battle material was completed.

SCENE 472: SUPERMAN AND THE VILLAINS MANOEUVRE IN THE NIGHT SKY
I think this may have been shot. Check out these stills, they suggest that the crew were ready shoot some of the battle in midair. The Metropolis skyline set

SCENE 476 - 496: METROPOLIS BATTLE
Part of the ground set was at least built. Donner shot parts of the battle, unfortunately, there's very little to go on but we do know that part of this process stage was used in the first film. Click here to see the shot of Superman landing before burying himself down into the Luthor's hideout. The floors are removable, so I think Superman smashed down into the walkway by Non was probably shot.

Sarah Douglas once mentioned that Ursa and Non chucking the bus at Superman was shot.

Since the aerial set was built: Zod thrown into the Winston cigeratte sign was shot and completed according to Jack O' Halloran. Also, the shot over the spire tower may have been completed too. Other than that, details are extremely sketchy. Suffice to say, a lot of special effects would be required to complete some of the material. I reckon Donner would have reshot a lot of this material anyway.

SCENE 496: ZOD PROCLAIMS VICTORY
I think this may have been shot because Zod and his cohorts are high above ground when victory is proclaimed. None of the ground sets were built.

SCENES 498 – 500: THE FOUR VILLAINS AND LOIS TO THE FORTRESS
Even though Gene Hackman is in this scene, I can't be 100% sure that they shot this because the Zoptic system may not have been available at that particular time.

SCENE 504: INT. FORTESS OF SOLITUDE - VILLAINS vs SUPERMAN
Some parts were reshot by Lester to accomodate his mini fight sequence [namely, drop the Hackman stand-in away from the fight]. The Donner version exists in its entirety, but was heavily cut for the theatrical cut, but most of it was restored for the TV versions.
There's no evidence of Non actually destroying some of the crystals as instructed by Zod; there's no evidence in the TV versions either.

SCENE 520: LOIS' TERRACE
Dialogue from Lois “see you later” to “A gifted reporter”; no idea if this was shot. I think the scene works better without it.

SCENE 523: SUPERMAN TURNS BACK TIME
This part of the sequence was never filmed for the sequel. As you know, the idea was used in Superman The Movie and is used in the Donner Cut.

SCENE 541: INT. DAILY PLANET
Lois sits at the typrewriter, trying to remember what she was about to write. All the dialogue between Clark and Lois WAS FILMED, but I'm unsure if it follows the script verbatim.

SCENES 546 – 552: TOWER OF PISA BENT
Superman returns the Tower of Pisa to its original position.
It doesn't make sense, though; Superman had to turn back time to the beginning of the film, so the tower should already be in its lean state!

APPENDIX

Superman flying from/to the Fortress.
Shot by Donner on the Shepperton stage but don't know where it belongs in the film. Could it be that Superman flies to town for groceries or Superman after getting his powers back.
